I once had a professor whom I greatly admired make some offhand comments in class about the Tea Party being a manifestation of xenophobia. I was pretty upset, but I didn't want to make a scene in class. I sent the professor an email afterwards explaining why I found this offensive. She actually appreciated the feedback.
If you're worried about retribution affecting your grades, then I'd say email is definitely the way to go. This way, the entire conversation is in writing.
